Where exact are they getting their data from? An average great white will clear 40 feet per second. You're telling me Michael Phelps can swim at almost 25 miles per hour? Considering it took him 30 seconds to reach 100m. That puts him more at a light 6-7 mph range.

First of all, he's not "racing" the shark at the shark's maximum speed, he's racing its cruising speed. Second, if the "(sort of)" in the title somehow translated in your brain as "definitely a real shark", then you're an idiot. Third, even if they wanted to put him next to a real shark, how could they ensure that said shark would swim a straight line beside Mike the entire way? You can't train one to obey commands, and there would be nothing to stop it from nibbling on him if it got curious/annoyed.

IMO, they should've handled it differently. It is dangerous to use a great white shark in a race with Michael Phelps. What they should've done is start out with smaller sharks with similar or faster speeds. For instance, a leopard sharks top speed is around 8mph at its peak. It's also a rather passive shark, so racing it would've been rather safe. Using different sharks would've made (in my opinion) the special a bit more entertaining than it was.

I'm pretty sure they based the sharks speed on it's idle speed (the speed it goes when it's just doing its thing). There's no way Michael Phelps can even come close to the speed of a great white shark at top speeds of about 25mph. That's 20mph faster than the world record for fastest swimming human. It's just not possible.

2 second difference in 100m means he could probably beat the shark in a 25m or maybe even 50m. Sharks accelerate slowly due to their mass × tail width, but are much stronger creatures. Sharks are also designed with endurance in mind, chasing prey for miles on end.
